Thought of this and wanted to suggest it before I forget it. Take the Kishock, which is already quite a nasty weapon in ME3, and make the harpoon it fires either highly radioactive or detonate after skewering the target.
Maybe Shepard gets a hold of one and modifies it? -

I will be expanding on the Kishock a bit in the batarian section, but yes, the batarians have a selection of both explosive and … other payloads.
Bioinfested shrapnel and burning WP among others.

Cerberus files updates, good to hear.
Here’s another idea, but maybe this one doesn’t fit for batarians. Flesh “eating”, self-replicating nanites.

Given the batarian focus on biotech and biomorphic weapons it does make sense.
The salarians have something like this well, called the Dissimulat Plague, that they use in bomb form.

I always thought that the Kishock was an awesome piece of weaponry that didn’t get the screen time it justly deserved. It’s still one of my all time favorites right next to the Mantis and Indra. With Valiant and Incisor taking a further place.
Do you think batarians could weaponize the process that turns beings into husk, turning it into a projectile – then shoot a nanite block/needle or whatever at the target and watch it husk?
Maybe a splinter faction of the Hegemony that got compromised by Reapers and fights the Leviathan thralls?

Leviathan technology (which is what Batarians end up using) is a LOT more advanced than Reaper tech. They certainly have the capability of making something like that.
However, huskification is itself an inferior knock off of another Leviathan technology that is far more terrifying, and its unlikely that the Empire itself will fragment after what the Emperor did to pare the Hegemony down.
